Factor Xa cleaves after the arginine residue in its preferred cleavage site Ile-Glu/Asp-Gly-Arg. It will sometimes cleave at other basic residues, depending on the conformation of the protein substrate. The most common secondary site, among those that have been sequenced, is Gly-Arg.

Ribonuclease HII (RNase HII) is an endoribonuclease that preferentially nicks 5' to a ribonucleotide within the context of a DNA duplex. The enzyme leaves 5' phosphate and 3' hydroxyl ends. RNase HII will also nick at multiple sites along the RNA portion of an Okazaki fragment.
New England Biolabs, Inc. Endonuclease IV – 1000 units
Endonuclease IV can act on a variety of oxidative damage in DNA. The enzyme is apurinic/apyrimidinic (AP) endonuclease that will hydrolyse intact AP sites in DNA. AP sites are cleaved at the first phosphodiester bond that is 5' to the lesion leaving a hydroxyl group at the 3' terminus and a deoxyribose 5'-phosphate at the 5' terminus. The enzyme also has a 3' -diesterease activity and can release phosphoglycolaldehyde, intact deoxyribose 5'-phosphate and phosphate from the 3' end of DNA.

Endonuclease IV (Nfo) from Escherichia coli is a 32-kD metalloprotein that aids in the repair of damaged DNA. The enzyme functions both as an apurinic/apyrimidinic nuclease (1) and as a 3′-terminal di-esterase (1-4). Its 3′-terminal di-esterase activity is important in the repair of DNA strand breaks generated by oxidation and ionic radiation (2, 3). In such events, the strand breaks terminate with either a 3′ phosphate or a deoxyribose fragment, preventing repair by DNA polymerase I or DNA ligase. Endonuclease IV removes the blocking groups, leaving a free 3′-hydroxyl terminus. RNA and DNA synthesis are examples of reactions that can be pulled far in the synthesis direction by the action of inorganic pyrophosphatase.
